right\n   :alt: logo\n   :width: 300px\n\n\n**Damona** is a conda-style package and environment manager built on top of\n`Apptainer/Singularity \u003chttps://apptainer.org\u003e`_ containers. Create two Damona environments and switch instantly.\n* **Images are shared** — re-installing a tool in a second environment reuses\n  the already-downloaded image, saving disk space and time.\n* **Reproducible by design** — pin exact versions in an environment file and\n  export/import it to reproduce results anywhere.\n* **Custom registries** — host your own registry to distribute in-house\n  containers to your team, just like a private conda channel.\n\n\nInstallation\n============\n\n**Step 1 — Install Apptainer**\n\nDamona is a manager for Apptainer/Singularity images, so Apptainer must be\npresent on your system first. Follow the official\n`Apptainer installation guide \u003chttps://apptainer.org/docs/admin/main/installation.html\u003e`_,\nor — if you already use conda — install it with::\n\n    conda install -c conda-forge apptainer\n\n**Step 2 — Install Damona**\n\n::\n\n    pip install damona\n\n**Step 3 — Initialise Damona**\n\nRun ``damona`` once to create the configuration directory and shell helpers::\n\n    damona\n\nFollow the on-screen instructions. Use it like any other command\n    minimap2 --version\n\nMotivation\n==========\n\n`Conda/Bioconda \u003chttps://bioconda.github.io\u003e`_ is excellent for distributing\npre-compiled scientific software, but dependency conflicts are a real-world\nproblem: installing one package can silently break another, and rebuilding\nenvironments is time-consuming.\n\n`Singularity/Apptainer \u003chttps://apptainer.org\u003e`_ solves the isolation problem\nperfectly — each image is self-contained and reproducible — but using it\ndirectly requires verbose ``singularity exec`` commands and manual bookkeeping\nof image files and wrapper scripts.\n\n**Damona bridges the gap**: it wraps Singularity images in the familiar\nconda-style environment model so that containers are as easy to install,\nactivate, and use as conda packages, while retaining full container isolation\nand reproducibility.\n\nDamona was originally developed for the\n`Sequana project \u003chttps://sequana.readthedocs.io\u003e`_, but it is completely\ngeneral-purpose and can be used to distribute any Singularity-compatible\nsoftware.\n\n\nCommands (Full CLI Reference)\n=============================\n\nRun ``damona --help`` to see all available commands::\n\n    Environment management:\n      create      Create a new environment\n      remove      Remove an environment and all its binaries.\n      rename      Rename an existing environment.\n      env         List all environments with their size and binary counts.\n      activate    Activate a damona environment.\n      deactivate  Deactivate the current Damona environment.\n\n    Package management:\n      install     Download and install an image and its binaries into the active environment.\n      uninstall   Uninstall a binary or an image from an environment.\n      clean       Find and remove orphaned images and binaries across all environments.\n      export      Export an environment as a YAML file or a tar bundle.\n      info        Show images and binaries installed in an environment.\n\n    Registry:\n      search      Search the registry for a container image or binary.\n      list        List all containers available in the local registry.\n      stats       Show registry statistics and local installation summary.\n\n    Developer tools:\n      check    Check that all binaries in a built image are functional.\n      build    Build a Singularity image from a local recipe, a Damona recipe, or a Docker image.                                            catalog  Show a developer overview: latest version, size, and base image for every container.\n\n\nFor command-specific help (e.g. ``install``)::\n\n    damona install --help\n\n\n1. List available environments\n-------------------------------\n\nBy default there is one environment called **base**. Unlike conda's **base**,\nit is not essential and may be altered freely (but it cannot be removed or\nre-created). List all environments with::\n\n    damona env\n\n2. Create environments\n-----------------------\n\nAll environments are stored in *~/.config/damona/envs/*. Create a new one::\n\n    damona create TEST\n\nVerify it was created::\n\n    damona env\n\nThe last line should confirm that **TEST** is the current environment.\n\n3. Activate and deactivate environments\n----------------------------------------\n\nActivating an environment appends its *bin* directory to your ``$PATH``::\n\n    damona activate TEST\n    damona env        # confirms TEST is active\n\nDeactivating removes it from ``$PATH``::\n\n    damona deactivate TEST\n\nMultiple environments can be active simultaneously; they follow a\nLast-In-First-Out order when deactivated without a name::\n\n    damona activate base\n    damona activate TEST\n    damona deactivate           # removes TEST (last activated)\n    damona deactivate base      # removes base by name\n\n4. Install a tool\n------------------\n\nWith the target environment active, install any available package::\n\n    damona install fastqc:0.11.9\n\nDamona downloads the Singularity image, registers it in\n*~/.config/damona/images* (shared by all environments), and creates a\nwrapper script so that ``fastqc`` is available as a plain command.\n\n5. Inspect an environment\n--------------------------\n\nList the binaries installed in an environment together with the underlying\nimages::\n\n    damona info TEST\n\n6. Search the registry\n-----------------------\n\nSearch for available packages::\n\n    damona search PATTERN\n\nSearch an external registry (e.g. the official Damona registry)::\n\n    damona search fastqc --url damona\n\nThe ``damona`` URL alias is pre-configured in\n*~/.config/damona/damona.cfg*. You can add your own registry URLs there to\ndistribute in-house containers.\n\n7.
