The plugin is also compatible with [ImageJ 2](https://imagej.net/ImageJ2), [FIJI](https://imagej.net/Fiji/Downloads), and [QuPath](https://qupath.github.io/).\n\nPlease see our [introductory repo](https://github.com/vanvalenlab/intro-to-deepcell) for an overview of the DeepCell ecosystem.\n\n**NOTE:** Due to limitations with how images are passed between the different platforms, we cannot generate both types of segmentation predictions, so we defaulted to showing the whole-cell predictions. Either the [website](https://deepcell.org/predict) or a local installation can be used to generate both sets of predictions for an image.\n\n## How to install\n\n1. Download the [latest JAR file](https://github.com/vanvalenlab/kiosk-imageJ-plugin/releases/download/0.3.2/Kiosk_ImageJ-0.3.2.jar).\n2. Open ImageJ.\n3. Navigate to Plugins \u003e Install...\n4. Select the downloaded JAR file.\n5. Install it into the `plugins` folder.\n\n## How to Run the plugin\n\n1. Open an image in ImageJ.\n\n![image](resources/step_1_screenshot.png)\n\n2. If you're running one of our pretrained models, please make sure the settings all match the screenshot below. Select which model you wish to run (\"mesmer\" is the default). Click OK to run the job.\n6. Await your results! They should be automatically downloaded and opened. \n\n## How to draw outlines and add them to the ROI Manager with the segmented image in ImageJ\n\n1. Select the newly-generated segmented image.\n2. Navigate to Plugins \u003e DeepCell Kiosk \u003e Create Label Overlay\n3. Navigate to Image \u003e Overlay \u003e To ROI Manager. The results should populate in your ROI Manager and you can proceed with any downstream analysis.\n\n## QuPath Integration\n\n[QuPath supports ImageJ](https://qupath.readthedocs.io/en/latest/docs/advanced/imagej.html) and this plugin can be used within the QuPath's internal ImageJ instance.\n\n1. Configure the QuPath's [ImageJ plugin directory.](https://qupath.readthedocs.io/en/latest/docs/advanced/imagej.html#accessing-imagej-plugins)\n2. Open the image to process in QuPath.\n3. Send the image to ImageJ (Extensions/ImageJ/Send region to ImageJ).\n4. Process the image normally.\n5. Only overlays and ROIs can be sent back to QuPath. Create an Overlay from the resulting label image (Plugins/DeepCell Kiosk/Create Label Overlay).\n6.
